Each app that starts automatically when you log into Gnome has a .desktop file under ~/.config/autostart/

To disable one of them, instead of removing the corresponding file, edit it and add the following line:

X-GNOME-Autostart-enabled=false

To run such a file from the terminal, just type xdg-open myapp.desktop
